Easiest way I've found to do this right now is to start playing the file, and skip either all the way to the beginning (unwatched) or all the way to the end (watched) and then click back to the menu. I believe by default Jellyfin's threshold is under 20% into the file is "unwatched, 20% - 80% is "in progress" and over 80% is "finished".
